You tell the Syndicate thug that you'll speak with the merchant, and he directs you to who he is and where he lives. Soon you arrive at his home and he looks pleased to meet you as he's heard of your work for the Church. His demeanor changes slightly when you explain why you're there to see him.

"Wha…what? Why should I pay those thugs anything?! I have nothing to do with those sort anymore! It goes against everything we believe in!"

You nearly wince at that remark as the whole reason why you're here is because you HAD dealings with those "type". This causes you to think up a good way to try to convince him.

"We all have a past. Things we aren't proud of doing, but the One True God forgives all transgressions if you are faithful…however that doesn't always come without a penance of some sort. You had dealings with thugs and if you want to rid of them for good, then pay them. Wealth can be replaced, life cannot. Think of this one hundred gold as your sacrifice for finding the true path."
"But…can't the Church protect me?"
"We are not a personal bodyguard organization like the Syndicate! We are merely servants of the One True God like you are, we cannot be everywhere and we have greater evils to protect you from, like demons for example. Is the gold really worth losing your life over?"
"I do not fear them! If they kill me then I shall ascend to my final reward and be forever bathed in the glory of his presence!" he proudly says.

You somewhat expected that response, in fact you dreaded it. You wonder if you should attempt to convince him any further, you could lose credibility or worse he may begin to suspect something's up.
